I've not checked codes yet, but what will happen if I take it back to the dealer with the XS Mileage tune installed? I don't want to set it back to stock because that will clear the codes.

I would read and post up the codes here and let us recommend it from there.

With a EGR code, it should come up right away on the stock tune. That is a hard part problem.
I would remove the tuning and drive it for a few days and when the light comes back on take it to the dealer.
