I bought my Flashpaq ('04 Hemi Ram) during the original Hemi Truck Club buy, so it's pretty old. I've never updated it. I'm currently running the 87 octane mode. Do I need to return it to stock before I download the updates to the programmer?

No need to return to stock. I've updated my programmer at least 3 times, then went out and reprogrammed my truck with the new options and bug fixes, and I've had zero problems doing so.
