I had noticed some minor knocking on my stock 2010 2 door Rubicon with the 87 Octane and Performance 91 tunes. Now, I run the majority of the time with the 87 Octane tune and 89 octane fuel. Today, I returned to the stock setting and the knocking seems to have gone away.
What I've added to my Jeep is Rock Krawler 3.5 inch mid arm flex lift, Hanson front stubby bumper, Hanson rear bumper and tire carrier (with wheel/ 35" tire on it), 35" MT/R Kevlar tires, Mickey Thompson sidebiter wheels, and a Warn 9.5 ti winch.
I'm in the Phoenix, Arizona area and have 18,000 miles.
Could you have your calibrators check this out and see if they can help me get rid of the knocking?

Update: I just went for a drive and the knocking is definitely gone after returning to stock settings. When I mash the gas pedal, the engine is smooth sounding. I don't go any faster when I mash the gas pedal  but the sound is good and the knocking is gone.

I realized I didn't follow up on this posting, so here's the two month follow up: OUTSTANDING!
On May 28th, I received an e-mail saying an update for my programmer was posted. I updated my tuner and then retuned my Jeep.
So, for a little over two months, I've been knock free and running smooth as can be. I run the 91 tune on road and the crawl tune off road. My Jeep is happy. I'm happy.
